When using batch client, the server times out at the end.

ZosDataset.I.: Closing dataset //D.NSP.PRD.TH.DP4800S - 219318 records read, 125449896 bytes sent
Disconnecting: Timeout, server not responding.

This only happens with large files... The server is GlobalScape

Co:Z SFTP uses IBM Ported Tools ssh for encrypted network connectivity and this message is coming from ssh.

What it indicates is that Ported Tools ssh had a timeout receiving packets from the network, and after all retries it gave up. The problem is most likely some kind of network or firewall issue that is preventing packets from being received by the local side.

To diagnose the problem you may need to do a trace to see what is happening in the network connection. A network analyzer like Wireshark on the local segment may make it easier to determine what is going on. IBM may be able to help since the problem is with Ported Tools OpenSSH, although the cause is problem with the network connection / route etc.
