Is there a way of running commands with root privileges on the target server using Co:Z launcher, when the actual ssh connection is made from a non privileged user?
This would really depend on the target server and its security environment.
Co:Z Launcher log's into a remote shell using ssh, using the userid and credentials that you supply. If your remote server and its security software provides a mechanism (su, sudo, etc) that doesn't require interactive prompting in order to enter commands as root, you could use that.
